if your thinking a swap. and I'm not sure if they match or not but, I think the better question would be, will the tranny fit. Are 2000 mustangs on the same frame? will the tranny line upto your console would be my concern if it is a different tranny. But then I really don't know about newer model mustangs.

The 99+ Mustang intakes should fit under your hood just fine, its the 4.2L truck upper intake that is too tall.

So when dropping it in what will need to be moddified? I know I can use my tranny with it so that won't be a problem but are the engine mounts different , or what else will I have to change to get it to sit right in my bird?

You can check out V6 Power.net to get more detailed info. I know the TB, EGR tube, intake tube will be different. You'll have to do some wire splicing to hook up all the sensors. I'm sure there's other stuff, I just can't think of anything else right now. The engine itself drops right in, you can even use the exhaust manifolds from your car.
