I need to change hood, headlights and bumper cover on my 95 cougar to
1996 parts.

The question, is this a direct bolt on swap or are there any hidden parts that I don't
know about?

I need the additional room for the reverse mounting of the alternator,
due to the TFS intake that's on the engine now.

It is all a direct bolt-on swap. Just make sure you also have the 96/97 secondary latch release too, cause it is different from 95 to 96, and your old one won't work with the newer header panel. Before you go doing all that though, why not just get a mach1 hood for it?

As an aside, I don't know if you have the parts right now but I have a pair of OEM corner lights for sale off my '96.

Boo! 96s are ugly! I second mikey, other option would be getting a 89-93 Tbird cowl hood and lopping off the lip.
Or leave the lip and swap on a SC front bumper, maybe stick a cougar emblem on there somewhere so people don't get confused, still look better than the 96 front...

Or shim the k-member down. Or custom motor mounts to drop the motor down a little bit. Or shim the fenders and hood up. Or a combination of several of those things.
