I'm not planning on doing this, unless I get another Cougar, I might, but If I wanted to swap in a newer DOHC 4.6 with the tumbleport intake instead of the IMRC's, How much different from the standard engine swap would it be?

What is a tumbleport, can you explain?

Here is something that talks about the tumble port (C heads) vs. the 96-98 dual port (B heads).

I wish I could be more help but when/if I go to a 4-valve engine I will just research and then dive in head first with the project. Just off the top of my head you will need a new driveplate, and 96-98 fuel rails/injectors. I think you can use your accessories, and your computer (with a reburn/flash). I just can't think right now. I'm sure that someone will help out. Make sure that you have already exhausted your searching options as there is some pretty good info out there.
