I'm importing some DVDs to my HTPC and wondering is it better to leave in the IFO folder structure or transcode to MP4/MKV, and which Codec? Using H.264 right now, in Handbrake.

I've been a fan of MKV (MakeMKV) lately since it keeps all the source formatting intact and it's really easy to remux down the road if desired...

I still have the originals mainly concerned with quality. Ran the Fast 1080p30 in Handbrake and size went from 3.7GB to 650MB, any setting to get better quality (being viewed on a 46" LCD 1080p TV)

Well that's just it, making an MKV from a DVD doesn't change the video just the container. No quality loss.

Agreed. If your source content is DVDs, transcoding to H.264 will just save space and you won't notice a quality degradation.
